Can I run my cat5e computer cable across the electrical wiring in my new home construction? I understand about not running it parallel to the electrical but what about when it comes to crossing over the electrical wiring.
Also can I run it thru the same opening as my intercom wire (which looks like it has 9 wires total in it.)

Your intercom wire is likely low voltage, low current, so I don't suspect there will problems with that, but as always don't put ties on it so it is not tightly bound together.
There may be instances that you may have to cross an eletrical wire, avoid it when possible, but don't use any tie to bound them together, you are really only talking about an inch or less crossing an electrical wire. It is the magnetic flux / field that can be created by electrical current draw that can cause the interference, especially the higher current cables such as those supplying the kitchen range, dryer, etc.

Don is correct, yet if crossing is a big concern, then do what I do, Put a piece of insulation between the High V wire and Low V wire.
