I am installing 48 inch wraparound fluorescent lights in my basement (new construction). I will be installing 3/8 inch strain relief on the body of the lights, with all connections in the box inside the light. Does there need to be a junction box installed on the ceiling joist as well?

You confuse me in your discription of a strain relief and a ceiling light box.
This wrap around flourescent light fixture is it hanging be the wires or hanging by chains or screwed directly to the ceiling joists.
We need to know the mounting of this light before we can talk about how it should be wired.
Let us know how you are mounting this light to the ceiling.

All you need to do before you drywall is hang the wire out off center about 8" from where the light fixture will be installed. Leave the wire long enough to enter the flourescent light fixture to make the connections inside the light fixture. You will then install a romex connector to the 1/2" knockout in the back of your fixture then mount your fixture to the ceiling. Then using the fixture as your box wire nut your black to black and white to white and bare to green grounding screw inside the light fixture. Your light fixture will be your box without the need of any other exterior box.
