I am a bit confused on the number of romex wires that can be run through a hole created in a floor joist. What are the restrictions with a 1 1/4" hole for the number of conductors? The wire will not be "bundled" with tie wraps.

There are no restrictions whatsoever with regard to the number of cables that may be installed in any given size of bored hole. The only requirement is that the conductors are not damaged in the process. Realisticly, you'll only be able to install 4-6 cables (depending on gauge and "profile" of cable) in an 1-1/4" hole without damaging them.
